Did you replace the engine with a freshly rebuilt one? It sounds like bad ignition/clogged cat, but you just had those replaced. What cat did you use in the replacement? Does it happen to glow red after driving?

I installed a universal cat. And I haven't checked it to see if it glows red but it does get really hot on my center consoles and the metal holding my seats my wife has burned herself with it

Universal cats don't last. It's likely clogged.
Get your OBD scanned, if you get a P0420, take the cat off ASAP before this engine dies, if it's not too late.

Even if you don't have that code, just to be safe, take it off and visually inspect it anyway.
Flashing CELs are always misfires, and if you think your ignition is good, bad cats can cause misfires too.
