Transmission needs replacement

2004 Mazda Rx8

Well, I got the verdict from my mechanic after he test drove it after fixing my broken clutch. My car grinds at times when being put into 4th and has issues going into reverse. He said my tranny is bad and needs to be replaced.
I can still drive with these issue however they put stress on my clutch and will damage it's faster as time goes on. For now I can drive it by skipping 4th gear and not using reverse to often.

So i think I have two options.
Either I get the tranny replaced or rebuilt both extremely costly ventures.

Could you guys give me any advice on replacing/rebuilding transmissions?
Could you direct me to affordable (used) transmissions (hopefully that have warranties)

Is it possible to just buy the specific parts to replace 4th and reverse gear? If so could you direct me to where I could buy affordable parts for those?
How difficult is it to replace the tranny by oneself or do a rebuild?
(I have access to an autoshop with hoists etc)

Finally could you guys advisee me with what option is best to do if I was to either replace or rebuild it? Any advise is welcome.

What are the symptoms of a poorly bled clutch? Befor the clutch was replaced reverse gear and 4th gear were fine. One day i was driving along and then I got to a stop sign and I couldnt shift any more. I could only switch gears when the car was off due to the clutch not disengaging when I pushedd the peddle down, turns out the throwout beearing was poorly installed befor, it broke and damaged the clutch and the system didnt work anymore. Anyways the clutch was replaced. I havent hadd a chance to test drive the car yet but apparantly it grinds in 4th and sometimes failes to go in reverse.

If this is something other then the tranny I would be forever gratefull
