It depends on how hot. Really.
It gets quite warm there for most, but rarely 'hot'. It will definately warm your drink.
However, if it is actually HOT, then you might want to start checking your cat, because it might be clogged. A clogged cat can superheat, and it will radiate up through the center console.
Edit:
I can get a slight breeze that is a bit shy of the hottest I can set my air vents to, and in the summer, the shifter can get a bit zingy to the touch, in winter it all feels good. But then, I might have lower exhaust gas temps than average.

I assume you have a 2003/2004 model? They added better insulation in the 05's and up. The carpet surrounding the console can be removed and insulated. Many on here have done it. I have seen it done in person. It works.

You're car is gonna be significantly louder for sure. My buddy has the B&B Midpipe with the 02 Sensor (hasn't had a CEL since putting it on) and it is loud, hurts my ears sometimes when he drives by me. Like everyone said only way to get rid of the heat in the cup holders is to get rid of the CAT. Good Luck

^make sure he doesnt have an exhaust leak, i had one on mine and it was LOUD and i had no CEL, then i got a gasket, and it was QUIET, at start up it sounds stock, the only time you really hear the midpipe is around 4k it really isnt that loud, just a tad louder than stock...

Don't take the cat off...it's there for very good reasons.
You can insulate the cup holder. There's a DIY on that:

Fine, let me get my asbestos pants, riot shield, gas mask, and ear protection
That's a bad example though, because I hardly ever stand behind my car while I'm driving
