There will be holes (underneath), but I think they make plugs.

there will be 3 holes on both sides of your car. not sure if plugs have been made to cover them up - have yet to see any.

You can take them off by turning your tires to show the inside part of the wheel well (facing the cabin). You will have to remove some plastic pins that hold it to the body and put your hand in there with an allen wrench and unscrew them from that black plastic long piece just behind your tires. Don't drop the allen wrench in there, been there done that! You can find the instructions online from anyone who sells the part. Might even be able to match up the correct allen wrench size to fit. Also, I think the whole black plastic piece snaps right out once both flares are loose. This makes it much easier when you put them on...

Hope that helps and you get some $$ for it. Why in the world would you take them off anyway?

dude, don't take them off. You will be very dissapointed to find the massive holes in the side of your car. The dealer may not have done a perfect job on the install of this part, and you may, in fact, have more than just three holes. The holes (in my case) were not nice litle round holes, more like jagged ovals. There are three holes in the portion that connects to the fender well, and then two more, if I remember, along to bottom side of the car as it runs towards the front. I took this piece off when replacing it with the mS sides. I used a haridryer to get the two-sdied tape hot, and just pulled. There are a couple of clips that requir you to pull the piece in one direction, don't recall whether that was to pull towards the back or towards the front.
