Speaker Noise after Replacing HU

Speaker Noise after Replacing HU
So I replaced my Bose HU with a computer, and ever since Ive never been able to get CLEAN audio to my speakers.
I first had the computer tapped directly into the line-in of the Bose amp, and that gave me a loud noise that related to the RPM.. The higher the RPM, the louder the noise. I got a Ground Loop Isolater, the noise was reduced but still there.
Next, I got a Cloc+d Line driver. The noise was still there when I took out the ground loop isolator, and after putting it back in the noise was reduced, but still exists.
I am beginning to believe that my problem is coming down to 1 of 2 things. Either low-grade wires between the amp and the line driver, OR the ground that I'm hooking up my Computer and Line driver to, is a bad ground. (currently its tapped into the ground that the Bose amp uses)
Any ideas/suggestions?
