3rd and 4th grears grind randomly with clutch all the way and no throttle

I just left the car at Mazada Avenue dealer service. They said because my car is out of bumper to bumper warranty (50114 miles) there will be a $48 inspection fee. Is that reasonable?
What price should I get for a clutch plate and Oxygen sensors? Autozone sells the front OE for $330 and rear OE for $140.

There should NOT be any charges if they decided later that it is powertrain warranty issue.

OK, I just got the car back from the Duval Mazda Jacksonville. The tech manager there was really nice and helpful.
I got my 3rd and 3th gears and syncros replaced along with oil pan gasket. All in all totals $2K. Under warranty.
He also said there's a newer flash update for $90. Mine is dated Dec 2006. Should I get it?
The 3rd still has resistance if I shift up from 2nd quickly. I have to guide it in sometimes. Is that normal?
