Fuel injectors
I'm switching my injectors but I don't know which ones are the primaries. I see I have 2 yellow ones to the front of the engine and then I have 2 black ones to rear. I would appreciate it if someone could tell me which one is which.

What year is your car and what transmission (or engine)? 4 port or 6 port? Do you have stock injectors? I don't believe there are any black stock injectors in series I. There are red, yellow, and blue. When you say "front" of the engine, what are you talking about? Towards the drivers side? Or towards the front bumper? Your injectors should be laid out so that the ones toward the drivers side are the same and the next batch toward the passenger side are the same. You should not have different injectors on your front rotor than your rear.
There is a diagram in the fuel injector info thread in the technical forum that shows the reds and yellows as positioned on a series I 6 port. (attachment is courtesy of Mazdamaniac or wherever he got the picture from)
Why are you changing injectors?

See my edit above: stock you should have 2 fuel rails with the small rail towards the drivers side (relative) with 2 reds and the second rail with 4 yellows. Have the injectors ever been taken out? You should have symmetry between what is feeding each rotor and if you do not, your AFRs for each rotor are going to be wildly wrong.
With an MT, you should have 6 injectors as pictured.

Actually after taking another look I have 4 yellow injectors back were just dirty. Am I supposed to have 6 overall? All 4 that I see are towards the passenger side.

I think, in general, you keep the stock primaries. Those are the injectors that run your idle and parking lot rolling and stuff like that. Given that there is very little air flow compared to WOT, you need fairly precise fuel feed at low levels.
I *think* you would run stock primaries, stock secondaries, and put the 1000s in the primary2 position but I would consult with whoever is doing your tuning. Running 290/1000/390 on each rotor is plenty of fuel. While I say that, when I did my turbo, they said a completely different approach. Then again, running an interceptor might make one approach better than another while the Cobb might like it the other way.

Well the kit is completely installed but unfortunately the engine is not running as smooth as I want it to. I'm currently running very rich, do you think that might be the problem or is it something to do with the injector setup I currently have?
I replaced the front and rear secondaries with 1000 ccs after reading about it in the kits website and kept the 380 and 290 primaries as they were. I see MMs and maxxs comment, now I'm debating on whether I should go that route, but then again I'm running extremely rich so I was hoping it was just the tunning. I would appreciate any input on this matter.

you need to scale the injectors properly
what turbo kit do you have?
what is your engine management?

That's what it sounds like to me. When I swapped injectors, they were not scaled correctly and my car was running wicked rich. It sounded like my car was bridgeported, lol. I think I have a video somewhere...
