Wow Mike, I'm sorry to hear about all the misfortune with your 8.
I would speak to the dealership about some type of compensation, having to wait this long and then find out they ordered the wrong motor. It's the dealers responsibility to service the customer the best possible way. Ask for a longer warranty than 12K, shoot for 20K or so and see what they say. They might bend due to the drop in cars sales over the last month.
If your talks with the dealership doesn't work, contact Mazda Corp office and write a letter about your experience.

I can't shift into 2nd gear at high RPM's. 7,000+ and it just GRINDS! #@$#@$!#$!# !!!!!
If I try and downshift at high rpm's it does the same.

i have a mt, and i think i've had problems with the transmission. sometimes the shifter jumps out of my hand and attempts to shift when the clutch is not engaged fully. and then even putting the clutch all the way in doesnt work and its still grinding. i have to jerk the stick back out of gear and wobble it a bit. also, when shifting from first to second, it feels like it sticks in 2 places. like its grinding, but not gear grinding, but grinding on something closer to the stick.
think i should take it to mazda?
i love this car, and i dont want to be parted for very long.
it also absolutely cannot go below 6mph. it jerks successively. like waves.
