P403 Exhaust Gas Recirculation Circuit Malfunction

First of all let me explain that I have been getting some wrong CELs after installing BHR ignition kit on my JDM which couldn't communicate properly with the Japanese ECU (known issue according to BHR). I scaned those codes with ScanGaugeII but couldn't interprete them properly so I took it for professional examination and there were some codes for moist in a few sensors which they repaired (by cleaning the connectors as they said).

After I took my car, I could see a new strange code but it was like a 4-digit hex code so I assumed that SG cannot interpret.

Now, I used the torque software together with the kiwi BT adaptor and I see new codes which make me think that they are not misfires. I see the following:

P0403 Exhaust Gas Recirculation Circuit Malfunction
C1103
C1303
C1203
C1400

The last 4 which start with C are related to sensors, similar to what I was told at the garage so it seems that it wasn't really repaired but why does it show such codes? maybe it means something else?

What really worries me now is the first one. I think that this is very specific now and not due to communication error between ECU and coils. Am I right or not?

In the troubleshooting instructions for that code, I read that I should use a scan tool to command the ECU to open the EGR solenoid to open and close and see if it triggers the error and listen to a sound of the valve opening. How can I do this either with SGII or torque?

yes I understand point one but since the coil to pcm communication error generates many codes, I am just trying to figure out which are related to this and which might be legitimate. I am worried that I may get a real code and ignore it.

Now, point 2 I don't quite understand. I found that in many places and it seems like a genuine mazda part. Maybe it's only for 2008 models and higher?
