Exclamation Sticky gears WHY????

I just bought my 04 rx8 three weeks ago. Two weeks in the check engine light came, soon after that my transmission started acting up. I bought the car with a KN intake and im not sure if the short shift was an add on or if it was sold stock like that. The problem im having is that my 2,4 and 6th gears are sticky when they used to be nice and smooth in and out. Now going into any of the bottom gears they stick and I have to use some force to get it out. Does the check engine light have anything to do with this? What does this mean? I have an app. with the dealer for the end of the week.
