Alright this is a reply to the original poster and to a PM i received from volcom, gonna try to cover all bases here to make sure you each receive the information you need:
First make sure that the basics are covered, obviously nothing loose under the car, plugs are good, wires are on tight, mounts are KNOWN to be good.
A quick description of a sure fire way to know it's not the engine mounts, requires only removal of two bolts and it's pretty easy:
Get a jack that can reach the oil pan, slide a piece of wood (wide and long as possible) between jack and oil pan. barely jack up motor.
Unbolt the two top mount bolts going from bracket to the mount, this will eliminate the mounts from the equation. Jack up the motor a little bit more.
Now start the car (rec. a friend bracing the motor from under the hood with his hands just in case)
If the noise is still there, mounts are eliminated as suspect.
Now I've personally seen this noise a few times, very few to be specific. We were able to trace it to the torque converter/flex plate area. Best way to try to verify this is by removal of an inspection plate with the car running and the noise happening, if the noise gets louder then that is where the noise is coming from, if the noise doesnt change then it's most likely internal trans noise.
On the few I had when I called for authorization for a torque converter and flex plate and all the necessary bits on one I was authorized to replace the whole trans...noise went away. On the rest I simply skip authorization and replaced the torque converter and flex plate and installed all new nuts. IIRC this got rid of the problem on all of the cars, i somewhat think that ONCE it didnt and we replaced the trans and the noise went away but that could've been a different car.
Anyway the dealer should be able to easily narrow a noise like this down.
If you're willing to bring it to the dealer and ask to go in the shop with the tech then demonstrate the noise to him. Once it's happening have him lift the vehicle in the air, ask him to remove the inspection plate on the trans and see if the noise gets louder or if its easier to pinpoint directly to the torque converter. Please when being involved with a tech while being intelligent don't talk down to them or anything, dont act "holy" etc, we're all just normal guys, most are into cars so throw out some stuff youd say at an rx8 get together or some current car news or something. Take a look at their box, we generally personalize our area so you can figure our interests. Basically let him know you're not some soccer mom bitching and moaning and also dont make it seem like you are only there to prove them wrong.
My hunch is you both need at least new torque converter and/or flex plates, a lot of techs will fubar your trans installing a torque converter so you'll wind up with a new trans anyway LOL.
As far as a dealership calling that normal, thats really easy to defeat, ask them to show you an auto rx8 making that noise.
Or escalate the problem, get the regional representative contact information or request he gets involved. Someone will eventually relay the proper repair info, sucks that it requires effort to get repaired but trust me it needs to be and eventually will be repaired if the necessary steps are taken and you dont let them brush you off.
Hopefully this will help you both get your problem resolved as well as anyone else reading this topic and having the same sound. I reiterate, that noise is NOT normal. It may not cause shift concerns but it isn't normal. Also any 2006-2008 guys there's a TSB regarding updated torque converters with an added damper due to a weird problem during 6th gear lockup. Search for torque converter thru the rx8 TSB's and see if any of the ones your car qualifies for (vin range etc) symptoms apply. If they do you may just have not noticed the other problems except this noise. Unfortunately no TSB's for a tick noise are around tho.

just a note i left out of my post:
This of course if its the torque converter or trans at all, dont take my word as 100% diagnosis, noises are difficult to pinpoint in real life, over the internet they can be even trickier, the only way for a definite diagnosis is in real life. That's why I always say to make sure you take all steps available at the dealer, if you feel anything is out of the ordinary you are right in having absolute certainty that it is in fact normal.

first thing i would check would be plug wires..
the lower front one tends to come loose.
then the tightness of the plugs themselves.. it happens. both have happened to me..

No problem!
I'm a little worried , the Last time i called the shop manager told me the ticking was from carbon ( it could be i guess...idk) and to run some fuel system cleaner through the tank. Well the last 3 tanks Ive used Lucas fuel treatment...
then he told me there is no point in letting the car warm up in the morning...just get in it and drive...
now from what I have read and understood from some people that are very familiar with these cars...you always let them warm up to operating temp then drive them...am I correct? because that's what I do every day

i warm up my car every time and i think you should too..i used BG 44K which is supposed to be a really good fuel cleaner and my car still feels the same..the issue is most likely my transmission

Take my advice on how to handle the situation however and whatever it turns out to be will get fixed. no matter what something on your car is making a noise it shouldnt be.
and dont tell them you talked to another mazda tech, they wont be faster to help i can tell you that.
