Question 06 AT, sputter at 4500rpm, low idle, bogging down

Ok here is the deal I drive a 06 AT and I'm getting a bad sputter / misfire in 4th gear usaly right at 4500rpm, and most times when cruise control is set. If I don't change to 5th in manual the engine light starts flashing?? also when I park it rpms drop way down and almost bogs car out, and the sputter is starting to happen in 3rd now too. So my question is.....where is the problem?

Transmission (70k + never serviced) ?????? ( wish I had $300 to get this done)

Ignition ( replaced plugs and coils this time last year) ??????(I do have a full set of new plugs)

or something worse ??? (I realy hope it isn't a compression issue!!)

this problem didn't start until I replaced my K&N T2 with a AEM CAI, but I also added a throttlebody spacer, and cleaned both the maf and throttlebody.

Other mods that might have effect is my single res exoticspeed mid ( just replaced both gaskets) less than 3months ago, also have exotic speed r1-t catback system.

So what do you guys think???

Does your AEM have the screens installed in the couplers? And if so, are you using both?
Is the VFAD nipple behind the TB capped?
What method and chemical did you use to clean the MAF?
Have you tried removing the TB spacer... remember that if you make a change and the car runs worse, start reverting back to what you had.
And yes... what code(s) were being generated.

You need a screen before the MAF to smooth the flow across it.
