2nd Hand 07 MT - Modded and then Unmodded Issues

Hi all, I would like to seek your expert opinions on my recent buy. I would like to check if the things i'm seeing means i would have a big issue in future as it's still under warranty and would like to resolve any that exists before it runs out.

it's an Nov'07 MT, mileage 22000km, and it was modded with a GREDDY Turbo and 2 Way LSD before I bought it. The owner un-modded it first as I prefer stock (would not pass road regulations otherwise).

The past month, the CEL came on 3 times. Twice when the fuel ran low and needed refueling. Twice the check at the workshop said something along the line of emissions dirty. And that if it appeared the third time, i should go to Mazda to get the emissions detector (something like that, i'm nt very good with the technicals) replaced under the warranty.

It has appeared the third time and I'll be going to Mazda next week. But based on your experiences, would a modded and then un-modded car have any lingering problems that I have to take note of?

The front brake pads were found to be worn out and had to be replaced, even though the mileage clocked was minimal given the age of the car. Is that a sign of something?

I am disturbed by the fact that the CEL kept coming even after 2 resets so any expert opinion would be welcome. I don't want to be sitting on a lemon and would like to get the problems resolved before the warranty runs out.
