go to your dealership and get a FREE oem cat. Put your stock intake back on so the idiots at the dealership don't get confused and ask them to look at the cat. I had a very similar issue, you don't notice the power loss in lower gears but it's much more apparent in taller gears. What had happened in my cat is that all of the screens had become pushed together (heading towards the exit) and clogged up. I ended up needing new coils and plugs too.

i recommend going catless, getting some ls2(i believe it is ls2) MSD coils, and doing a Cobb AP; you get more power and higher fuel mileage. You still need to be able to pass emissions though, and I'm pretty sure you wouldn't pass emissions with the clogged cat on your car. You're going to need a working cat at some point. If you get the high flow cat, you won't make half as much power as you would with a midpipe and its possible the high flow cat will die prematurely especially if you aren't running obnoxiously rich, power restricting cat-friendly AFRs.
