I can't comment on your manifold. It sounds like what your describing was just discussed in another thread. Someone posted a pick of their manifold and it was pretty dirty/oily on the inside. I tried to search for it but couldn't find it.
As far as your other problems, I had the same scenario happen to me. As long as your car is under warranty they should replace the coils, plugs and wires. I would get them to replace these three things. Depending on how the car runs then I would determine if there's an issue with the manifold. FWIW, there's a good chance when the coils went out it clogged your cat. Make sure you get them to check your cat before leaving.

I just took my 2004 RX8 (40k miles) to Town North Mazda here in Ricahrdson, Texas because my check engine light was coming on when RPM>7,500 (it would flash for about 20 seconds, and then go off). I also complained to them about loss in acceleration and gas fume smell.
They diagnosed the problem as overheated (bad) coils - which caused all 4 spark plugs to go bad, as well as holes burned in the Spark Plug wires.
Here is what they quoted me:
- Replace coil packs - parts + labor - $347 (covered by my Mazda Extended Protection Plan - my MFGR warranty ran out after 48 months - July this year)
- Spark Plugs and wires + Labor $398 (broken up as follows
-- Spark Plugs - $200 (60 each for leading, and $40 each for trailing)
-- Spark Plug Wires - $80
-- Labor - $89 (for replacement on Spark Plugs and wires only)
They tell me that the damage to the spark plugs and wires are not covered under my MEPP because it is subequential damages caused by the coils. I have pushed back on them that all of this damage should be covered by my MEPP...and am awaiting an answer.
I also have talked to the parts department guy who will discount the Plugs to $159 (from $200), and the wires to $60 (from $80).

Hahahaha good God I hate my dealer. Went to go pick up my car this morning, paid the man $1,500 (with taxes and ****) and after 30 minutes of trying they couldn't get it to start
My girlfriend started laughing hysterically when they told us that, and to come inside so they could do the paperwork for a rental. I think she pissed them off, because instead of the red Mazda3 they normally give people as a rental, I got a baby-blue Hyndai Sonata
So yeah, time to start it all over again.
